For example, I recently got one to clear out corvega again, and I killed the raider that spawns in the office where Jared spawns and the quest immediately went to the next objective without having to kill each and every Raider.
I think for University Point, it's the Synth Leader that spawns in that one office on like the 2nd floor on the interior of university point. The external ones dont' matter.
I don't think the Institute cares if you kill Synths. They don't turn on you unless you kill the members in the Institute or you get past a certain point with another faction.
I'm not 100% sure though. But when I recently did a RR play through and I was undercover in the Institute, I continued to do the "Kill the Courser" missions for P.A.M. with impunity.
You could stealth kill it.
I was doing the Institute quest line and some mechanical class synths attacked Dogmeat, my best and most beloved friend. SS only true friend. Out of all the wickedness of the commonwealth, NO.
So fudge these synths and fudge the Institute. This is total war. Returned to the Institute expecting a death battle Royal; X-01 power armor and spare parts, all the stimpaks I could husstle, and armed with the most deadly mininukes and GGG, the Gauss Gun of Gore.... Nope. No one cared.
