Perhaps Vortex just needs it's directions to the game folders reset? Or does it need you to define the work folders where it'll keep & organize the mod archives?
edit: are you sure you're in the right folder? From Library, right-click on Fallout 4 > Manage > Browse local files ?

I could have sworn that the modern mod managers do a lot of this stuff for you. I know that even the old ones for Fallout 3 & Oblivion would set Archive Invalidation for you.
