Report a translation problem
look at their faction list and your status... if something did addfac or ally? Removing all mods won't matter, this is a base game setting and part of the relationship system.
If you open the console and do '1cb3d.addfac 1c21c 1' you just added yourself to all Raiders as an ally. You can even shoot them once, maybe twice and they won't aggro, and if you put your gun away, they'll go green again. Like settlers, like shop NPCs, etc.
you can of course reverse it the same way... 'setenemy 1cb3d 1c21c 1' means be red to each other and shoot on sight.
Do you have the enhanced "better console" mod, very handy for stuff like this, see all the factions any individual is in just by tagging or 'prid'ing them and tapping Ctrl twice for the full-screen overlay... https://www.nexusmods.com/fallout4/mods/26582

Like I don't mind that gunners are passive if it's part of SS2 but it's their blatant disregard for eachother (most recently being winlock and barnes) that's making me concerned that something's wrong via mods.
