Keep Radiants in The Commonwealth

You're playing the wrong game. You probably want to stay away from all Bethesda games, actually.
Any form of autocomplete may ruin your save, yes. Not everything should be completed in this manner.
Manually save first

You will likely be at stage 100? You can boost it incrementally - do each first and make sure that they have registered on your screen and go back in for each stage.

or go back to the caretaker to complete

if you're not in the mood to do that much
You should have xp and whatever rewards then.
Or you can go to
setstage rrr02a 9000 and 'fail' it, though I have never seen what happens when you fail this specific quest, whether you're going to ever get it again, or if it interferes with your RR line of questing.
You said you don't like uncompleted quests in your log. Since Bethesda added the radiant quest feature, this is a near impossibility.
In Skyrim, you'll eventually get the Dark Brotherhood forever. In FO4, Preston Garvey will give you a new quest every time you turn one in. In FO76, you get quests added just for walking into designated areas of the map (that doesn't include the events).
You're playing the wrong type of game. You can deal with having uncompleted quests, or stop playing Bethesda games.
Or I suppose option 3 is to spoil the game for yourself and research the repeating quests before hand and avoid them.
No, it won't mess anything up. I use console to complete them when they send me if I haven't gone to Nukaworld or Far Harbor yet ... which happens sometimes. Never had a problem.
- If you are trying to debug a quest you should always try other methods like resetting the current stage you are on, go to a prior stage, moving NPC into place, etc.
- Avoid setting a stage in an area the stage takes place it, the are the stage is in should be reloaded.
- Some quests like the radiants you can simply use the stages to skip because there is no hidden scripts. However this is not a habit you should get into.
- Also keep in mind once you complete a quest it can not be restarted again.
A great example is a few years ago someone used a COC command to exit out of Fort Hagen after killing Kellogg and then started the next main story quest with a console command. Then for a few days in a row this same person kept coming back every main story quest for console commands to start them because they would not start correctly.
So it becomes easier to tell people "dont do that" than have to explain each time. Similar to how people tell others you cannot remove mods mid game. You can remove mods mid game IF you know what are you doing. Since most people do not know what they are doing or may think they know what they are doing it is easier to just say "dont do that" than ruffle feathers about whether or not they have the knowledge to do it.
The easiest solution is to simply get the mod linked above to keep radiants in the Commonwealth. It is far quicker and easier to install that mod than look up all the console info to resolve them a few times.
