It's because either you have not enough people to do it, or you don't have the perk to do it yet.
Brahmin and NPCs spawn above the ground and 'fall' to their correct places in this game. That's how the game has always and likely will always do it, so *get used to there being people and cows* on your rooftops *everywhere*.

But if you're not yet doing a modded game, just live with it. It's a 100% expected behavior having nothing to do with anything at all. It will not impact your game's other features.
Having a brahmin has absolutely nothing to so with supply lines. The only thing you require to make a supply line is the appropriate perk and 2 populated settlements.
When you make a supply line, a brahmin is magically generated to work it.
It will also turn your settlers against you if you kill it, I'd avoid doing that ever.
