I'm afraid I cannot access your D:\ drive...
You don't need male vanilla body files, neither female vanilla. They are in "Fallout4 - Meshes.ba2". All files in "Data" with .ba2 extension starting in "Fallout4 -" contain the vanilla assests. Files starting with "DLC" are the vanilla Data for official DLCs of the game(only .ba2 and .esm)
What you have there are loose files that replace vanilla ones if present, if not, then vanilla is used.
If I were you I would do a file integrity check in Steam to ensure you didn't deleted any file you shouldn't. Your mods won't be affected since they only add files: files that aren't vanilla files are left untouched by Steam integrity checks.
That files are usually added loosely by CBBE mod, though any other mod that does modifications to the base characters bodies can do that aswell. So ensure the corresponding mod .esp is in the Data folder. If not sure repeat mod instalation whichever way you do it: manually or mod manager.
Remeber: ESM, ESL, BA2,CDX, CSG files which name starts in:
A)"Fallout4 -" are vanilla files from base game
B)"DLC" are vanilla files from Bethesda DLCs
C)"cc" are Creation Club mods, but these ones can be managed inside the game quite easily. Even if you delete them they can be downloaded again.
Most likely you still have mod files in the data folder. Delete anything inside Data folder manually that's not part of the game. If you don't know which files are part of the game and which are not, then that's something you'll have to resolve yourself because you're the only one who knows the mods you installed.
