Otherwise you could simply skimp out on levelling as such and simply use gear/drugs/etc to get what you want. Similarily, you wouldn't want to lose attained perks when you've got a negative infliction, either.
Or else you could just use armors and drugs to gain 10 in every stat. You have to have the right rank without any boosts to pick the perks in that tree.
As others have said, your BASE STATS ( the one in the perk menu ) are what counts for perks. The BOOSTED STATS ( ones with the + in your Pipboy > Stats Menu ) are only increasing stats for lets say VATS, Carry capacity, Stamina, Health and so on... They simply enhance the base stats.
It'd break the game.

No, if it says (+) 11 and your base stat is 9 then something is adding 2 points. The (+) only shows that the stat is being boosted, 11 is the total.
My base intelligence for example is 6, but it's habitually displayed as "(+)8" (2 above), even while my character has no equipment on, no food or drug effects, and any follower with me.
Are there permanent companion buffs of some sort which don't appear in the Active Effects tab, or something? I've been trying to figure out where this extra 2 intelligence (and -3 strength!) have been from for ages.
It is a known bug that sometimes temporary stat bonuses or penalties can become permanent. If you want to fix it, use the following console command:
player.modav intelligence -2
Replace "intelligence" with the appropriate attribute, and the -2 to whatever you want to chance the attribute by. In the case above, it will give you a permanent -2 modifier to Intelligence, canceling out the permanent +2. (A plus sign in the command isn't needed, for a bonus just put the appropriate number, like 3. Not +3.)
