Old Man Stockton/Covenant
I just completed Human Error and released Amelia to go back to her "father". I then went back to Covenant where the inhabitants took issue with my actions and attacked me. I defended myself and...well..I have some clean up to do.

ANYWAY. I then went over to the workbench and tried to activate it so I could take it over, but I was told I wasn't allied with that settlement. I tracked down Old Man Stockton but I'm not able to initiate a conversation with him. I even parked myself on a bench at Bunker Hill and for three consecutive days because i was thinking that Amelia needed to time to walk back but I'm still out of luck. I though that regardless of which side you picked you were able to gain control of the settlement.

No, you can only get access to the settlement if you went with them.

about covenant, kill everyone in covenant, and loot covenant keys.
about bunker hill, you need to do the quest "battle for bunker hill" (whatever your side)

Actually I have a Work Around for the Free Amelia quest. The following is what I did , and how it turned out.

I had not gotten the free Amelia quest yet.
I Found the storage drain and entered with Curie as my companion. I walked past the greeting guards which initiated them shooting me 1st. After killing all the guards I ran/hopped past the Dr there and freed Amilia . Then ran/hopped past the Dr. again avoiding any conversations with her both times.

I then visited Stockton to let him know his daughter was fine [and a S******].

When I got to Covenet settlement latter [ I had not found it earlyer ] The towns folk poured out for the settlement attacking me [ made clean up easyer the corpses were already outside the settlement ] . I destroyed all the turrets [ not sure if this affected the outcome ] and then Used the Work bench. The settlement was mine , and those sycotic murdering fanatics were gone. Also Diamond City DJ never spoke of Covenent going silent.

On the matter of those turrets I am curious if I had ignored them , and ran to the Work bench if I could have gotten controll of the prebuilt defences [ they do count in the space used even when destroyed and can not be repaired. ] .

I could have sworn that on a previous play though I made the same call and got access to the settlement after clearing out the Compound folks.

About Covenant: I did that, I have access to the buildings, but the Workshop won't let me take control of it to build things.
About Bunker HIll: Was I supposed to do that to gain access to the location? I was questioned at the entrance but was allowed entry.

I did not destroy the turrets and they didn't engage me either. I guess I could save, take them out and then try the workbench.

Yeah, the turrets are what is likely stopping you.

I've sided with Honest Dan and saved Amelia every time I've played through the game. Then proceeded to kill everyone in Covenant, ignoring the turrets completely, and have always been able to use the workshop once all the inhabitants(excluding the robot and cat) were dead, without issue. Not sure why you can't. : /

Well shoot. I don't think I left any of the synth killers behind....

I wonder if it because I...uh....persuaded....Dan into giving me the 80 or 90% cut of the reward.

I'll find a save from before I went to do it and try it again.

For anyone following this/any one that cares. I went back (luckly I had a save just before I encountered the frist three compound guards) and redid that portion of the quest. I then didn't extor...I mean.....convinse Dan to give me more of a reward.

I still don't currently have the opion to actually talk to Old Man Stockton (I could have sworn he had something to say to me last time I did this). BUT when I went and cleared out Covenant I was able to take over the workbench. Oddly enough some containers are still not considered to be mine. I took something out of one and Deezer came after me to take it back. I tried to pickpocket it back but he took offence. So no more Deezer (not a big deal, his lemonade was lousy anyhow).

Yeah, all your settlers are gonna be pissed off for stealing cos the stuff is always owned, including the beds and doors keep locking
