If you are using True Storms for the ghouls that appear during rad storms that means they just spawn inside the buildings.

That basically means this mod will not work with any mod that modifies the roof in any way.

That basically means anything trapped will teleport sooner.

depends of the load order; it gets overridden. But there are roofs from the settlement workshop that you can place. It will still have navmesh on it (with purpose) thus if you put something (let's say a shack) settlers may spawn on top of it.
They will fall there because that's how they spawn in the game. It's a basic flaw in their spawning that probably cannot be fixed. Cows? There's a mod that allows you to click a mounted brahmin piece and move them to a nearby location for when you have cattle coming through your living room. That one works great. Otherwise, it's seriously so not a real issue.

Make them do things? Not that there is a lot to do. But just not wondering around Sanctuary like Zombies without a soul. Make them useful. Like give them Job, even if its just Pretend you are cleaning the side way instead of just wondering about....
Also, are you talking about the Minutemen NPCs that move in there, or random additional settlers? Mama Murphy & Sturges have things they do, so you probably shouldn't assign them to jobs (just guessing, of course), but the other ones - well, people assigned to food are doing something useful. And you could always build one of those Scavenging Stations to assign someone to collect junk. Or one of the happiness generating items like the exercise equipment.
I usually find I don't have enough idle workers, and have to transfer some in from vault 88 (which quickly replaces them)

Usually as long as we create and assign settlers to objects and tasks they will do something though there is an ocassional glitch where they seem to get stuck trying to decide what idle to process when not during work hours.
Any number of idle marker mods that are available can fix this though I am not sure if they require f4se or not.
Many have f4se installed already as so many useful mods require it because the commands they require to work do not exist in any form within the game and f4se adds those script commands.
also note that sometimes we have to wait a while for the assignment to be applied especially if we have several script heavy mods installed.
