Father can't be Shaun
SPOILERS AHEAD!!

Here is my theory on why Father, leader of the institute, cannot be your son Shaun.
First of all the biggest reason I believe this to be true is because while exploring Kellog's memories the last memory you encounter has the radio playing, on the radio you can hear Travis Miles talking about Pipers latest story kicking up a fuss about the institute. When you talk to Piper (When you first tell her that the institute has Shaun) she says that she's been working on the institute story for just over a year, not 50 years. Also no way is Piper in her 50's/60's. Same story with Travis, the radio presenter for Diamond City Radio, he looks like he is in his mid 20's, so how can he be on the radio supposedly 50 years in the past?

When you interact with Shaun during this last memory Kellog says he's gunna miss him, he says it like he's never going to see him again, well if Kellog works for the institute then why would he not see him again in the future?

When first entering the institue you encounter a synth child that represents your son, this is when Father tells you that he is Shaun. I believe he says this because he realises that you have the potential to destroy the institute, you're not exactly gunna join sides with the institute if he says 'yeah sorry we stole Shaun and used him to make Gen 3 synths, but hey, still wanna join up?' He uses the excuse that he is your son to make you join up. How could a kidnapped kid become the leader of the institute anyway? From what we know so far people who are kidnapped and replaced by synths go missing for good, what makes Shaun any different other than the fact he is from before the war?

That's just speculation and there isn't any real evidence to support that last point. But I'm not done yet. There's still that fact that in Kellogs last memory he is tasked with hunting down and killing Virgil, our task as the sole survivor is to find Virgil, and indeed we do find him, alive and well. Meaning that either Kellog is the worst assassin ever, glowing sea or no, or that 50 years hasn't actually passed. And considering that Kellog is the institutes best mercenary I doubt that it will have taken him 50 years to accomplish his mission. In fact, the sole survivor finds Virgil with minimal problems. Also, within the institute Virgils lab is still in ruins, meaning the institute hasn't cleaned up in 50 years?

However though this is all just speculation and I'm not trying to force my view upon anyone, that's just the evidence I have found against Father and I shall leave you guys to come to your own conclusions. There is obvious evidence against him been Shaun, but also evidence which I haven't mentioned which point to him actually been Shaun, but I think that the evidence for him been Shaun is made up by the institute.

Well i know im late to the party here. But i just got the game And have never played any of the other fallout. But I will say when I got to this part And listened to what this old man told me. I shot him in the face right there for lying to me.

In kelloggs memmory he has shaun. Which i totally believe is a synth. But i dont believe kellogg knows that Or he would say that in the memmory?!? So being kellogg is the guy who stole shaun. Wouldnt he know? " hey this cant be shaun because i stole shaun 60 YEARS ago And this kid is only 10." plus he would have to know that father was shaun!

who knows, The institute puts memory into their synths, they may also be able to do so with kellog, And so we do now know what of those Cornflakes' memories are true or manipulated by the instutude.

How the hell would Kellog not know, its been 80 years, Shaun is 80 years old, he knew shaun when he was a baby he knew robot shaun is not shaun.

and he called it an experiment in his memory, and not babysitting like you normally would. and that it was bait for the main quest.

There's something I dont understand.. If Maxson was 10yo or so in FO3, and he's in his twentys now, then how could that 50 years pass? Also in FO3 Doctor Li is already around 50 (Same age as Dad i guess), that means in FO4 he's around 100, thats not likely I think. I'm really confused about this, can someone explain me please?

Now if a none troll with actual understanding of whats going on could comment about all of this, this topics title and the rest, it would be much appreciated.

This is a giant story so its not easy to understand it all between the games and dlc's. Not to mention the timeline.

Something no one seems to ever bring up.

Maybe the memories of Kellog's that we see, aren't really his memories. His brain was after all enhanced with Institue bits. Maybe they erased his mind and planted fake memories in his head while he was under being operated on.

Maybe he never had a wife and a kid. Maybe the Institue planted the memories he has of meeting them...

Maybe Kellog is actually a Gen 3 Synth, all of his memories are fake, and he was simply placed in the situation he was placed in to help piece together the story for you.

Exactly, look at Nick for example. Also and this will draw trolls, but with the Aliens/Xenos possibly behind this there is for sure a mystery here.

Need some help to figure this out. :)

I wish there had been more Alien stuff in F4...F3 got a whole DLC in space...all F4 gets is a lousy scout ship crashing in to earth....with a single Alien on it.

Someone ought to port the whole damn Mothership Zeta DLC into Fallout 4.

I want to shoot the giant ass laser at Preston.....

If you didnt know, that Alien ship that crashed in Fallout 4 may have been shot down by the human crewed captured Xeno ship from Fallout 3 Zeta.

Good point.

"Doctor Madison Li is a scientist working on portable fusion power and hydroponics experiments in Rivet City in 2277. As of 2287, she is in the Commonwealth working for the Institute as the head of their Advanced Systems division."

Girl apparently gets around...like a lot.
