gaps are a problem and without mods unavoidable! well done bethesda for adding a useless snaping tool that only works for some items

The problem, said since the beginning, is that they did basements+floors, and not basements as standalone figures... The building system (walls/floors/etc & furnitures) are 99% items used to build maps, and not thinked for a real Building System. (ex. there are some lamps you cant use cause your char cant pass under them...)

Hold E button (on PC) to group select, mouse wheel can adjust up/down.
Blocks far enough away from where you selected can clip through a bit, concrete foundations can clip through a lot - good for floors on uneven ground.

Also can use the console. Great if you want to stack walls 2+ high without a gap for a floor tile.

Use foundations, they are wooden floors with a concrete block underneath that can sing into the floor.

On a related point, the foundation from warehouse/barn is 256 units tall vs 223 units for the one under wooden structures.

When building Buildings ,start with a Wooden Block Floor that way you can eliminate tha gap below your buildings.

To move your Building and adjust it's possition :

1) Step back and Hold E key a portion of the Building that allows you to see the ground Holding the E key will take ALL attached items on the part your Holding E on.

2) Make sure that nothing else is too close to what your trying to move or it will become part of the entire mass your moveing [Lamps , wires , Merchant stalls , Ect.]

3) When beginning the guilding certain Floor parts work better than other types [wood concret metal have different affects when used at ground level. Some floor sections will connect filling the tinny spaces where steps can fit on. The junky wood floor sections fit well thru dirt and rock better than Metal parts do.

Yeah the expansion building parts are too tall for the base game stuff... mix and match is more difficult now because of that. The elevator doesn't work with the concrete stuff or the normal wood/metal stuff as it's just a little bit too tall for each floor.

*hold E to move all connected parts is pretty great for aligning things like conduit but makes it difficult if the conduit is touching too much of the building...
Mods solve everything

I had the same issue, even when trying to place foundations sometimes the game wouldn't let me use them, for some reason. I ended up using the support beams from the barns/warehouse section to make stilted platforms. A bit messy but sometimes it works well.

Some surface terrain is marked as un-buildable for certain types os constructs [Like wood or concrete, etc] I often have to mix-n-match to fin a thin floor that allows Poke Thru of that terrain. Looks ugly somtimes , but then again this is a fantacy Post Apocolyptic world.
