If so this is what is happening , and a work around.
Make sure you have a save prior to leaving in your Auto Pilot ship.
If it is the quest I think your talking about then things go dark when the game loads your cross over [Cut Sceen] The mariner says "Can you see it?" But all you see is Blackness? The M key should open your map and show you on land at the south point of the island. Your not you are under water near that point. Look down at your feet. if you don't see a slight color change then you are actually below the game grid.
Load previous save and try again. You will eventually end up on the grid but under water.
Your Pipboy should work if your under water. The quest want's you to go to the island at Night. Day launching may be the issue. This is where Power armor or the Aqua Boy/girl pirk comes in handy.
Walk to the island. When you get there The Mariner will be there and the quest will continue.
When she says she will meet you back at Far Harbor fast travel back [your boat is not at the island.].
This is the only work around I know for Her Quest.
yea they defs need to fix that quest bug i used https://community.bethesda.net/thread/15827?start=0&tstart=0 to fix the issue but it was a waste of time due to the fact the quest was a 2 sec quest and you got nothing from it
2 Things come from that Quest , 1) you get a good Chuckle , 2) you finish up the last of her quests.
I was Honest = The harbor folks Laughed.
What were the other outcomes? Not about to repat it to find out.
I found that if I left the dock, went somewhere else, then normally walked back to the dock--no fast travelling--it worked as it should. Apparently fast travelling to the starting location messes up the game.
I still coiuldn't find my boat after the fight. But I found I could fast travel back to the dock and get the whole thing over.
The issue is a known bug in the vanilla game.
As posted here twice, swim towards the map marker, you don't need to swim far, HIT Q to go into Vats, then close Vats and that will get you out of the "Black Void" and you will be able to see the island after that. Swim to it, take care of that Giant Monster, then walk to the INVISIBLE boat at the shore where there is a map marker to board it and return to Far Harbor. Hit E, board the invisible boat and you're done.
The bug is that the boat despawns/vanishes before it gets to the island and that causes you to be dumped into the sea before the island's cell loads.
Edit; It's a known Random bug, it doesn't happen to everyone.
In my previous post Vats wasn't working because some idiot bat *cough* remapped the key and forgot about it. I don't use vats.
You're welcome. OH, and I don't use Vats either. Seems kinda corny to me.
