I resolved the quest without destroying the Children of Atom, so I'm not sure how the quest might resolve if you've already destroyed them. The loss of one of the three factions will obviously limit how you can proceed, because there is heavy involvement between the three factions during the final stages of the main questline in Far Harbor.
It is possible that you may have to simply leave the quest unresolved if you don't want DiMA to die for his crimes.
