You do not need to log into Bethesda, or click on anything on the main menu, other than creating/loading a game.
I couldn't log into bethesda.net through the game either, until I disabled my Reshade FX

I use all 3 of them and I can log in. Reshade even runs in the CK render window. Makes adjusting lighting alot easier when its running the same tweaks as the game is.
Its mostly meant for console users.
And, whatever the reason, it doesn't explain why I can't login.

Many of us are still unable to even create a Bethesda.net account due to website problems, let alone log in and use the new method for mods.
Note: I've applied my mods manually not via NMM and they work just fine. I did have issues due to a bug, as discussed in the linked thread, but copying my DLClist.txt and plugins.txt files to the route fallout4 folder fixed them.

In %localappdata%\fallout4 (just type that in the windows search thingie) I had the Plugins.txt file set to Read Only. Just make sure every file in that folder is not read only, and it might fix it.
