Institute replaces people because they want a perfect obedient homogenized slave society not affected by radiation, DiMA only did it because he had no other choice at the time to avoid conflict. Kind of a 'did the wrong thing for the right reason' deal, and if you listen to his holotapes and dialogue you can clearly see he's incredibly conflicted about his decisions.
