It is important to remember that scavenger stations can be damaged in an attack and if damaged they will not function properly until repaired.
When you say scrap stations I am quessing that you are talking about the scrapping operation involved in using the red workshop station. Junk items are broken down into their base componets, e.g., aluminum, circuitry, crystal, oil, steel, etc., by the workbench when you make an item at any crafting station (armor, weapon, chemistry, cooking) and you don't have sufficient quanity of the base components to make that item. If a piece of junk in the workbench can provide the needed base components that piece of junk will be "scrapped" by the workbench to provide that base component.
In summary, in simple terms:
Scavenging station = source of junk
"Scrap station" = source of base components
