All doors in Covenant locked with master locks.

Visited the place for the first time, took the quest from Dan, but i can't progress it sicne all the doors are locked with master locks (apart from the house where you sleep). Are they all suppose to be locked? People keep pointing me to the store but that one is locked as well, even during the day.

PS: No spoilers please, i haven't even progressed the main story much yet.

You just have to figure it out, Have you read the quest log in your pipboy? If so you might have to return when you are a little higher in skill.

Apparently there's a bug that keeps everything locked and can stop NPCs from passing. You can unlock them with console or disable the doors.

You should also be able to pickpocket a key off most npcs in Covenant.

Ended up just picking the lock to the store and continuing on, no other way i could have progressed it.

Even with no pick pocket skill you have a 50% chance.
Just save and relaod if caught.

did you visit at night time?

I once did, the door to a building was open I went inside, there was one dude inside and after ı entered he exited and closed the door behind him ending with me getting locked up inside the house and having to wait till morning for him to unlock it.
