No, it pulls *everything* from container inventory, and does indeed work against settlement workbenches. It'll be up to you to sort out what's wanted and what isn't.
If your workbench is loaded up with stuff, I can't recommend using it... instead, grab all the junk items and dump them in another container for the hopper's uses.
Thankfully the 'loot' screen has a give/take all junk items button, just make sure you won't get crushed by the weight (i,e, perk up, 'Strong Back' IIRC).
I mean, what's the point of that kind of automation if you still have to grab all necessary reagents and put them somewhere? I mean, if they were planning to do it this way why not just add more crafting recipes?
use this the dlc on its own is pointless this fixes pretty much all of the issues your having
I still have some achivements to get, so I can't use mods atm, though that one seems pretty interesting.
