Shhh, don't think too hard on the details. It just works.

I think the lore idea was they had the teleporter tech working before the bombs fell. After the bombs fell the institute was constructed over two centuries. They slowly build it part by part, expanding the central plaza etc.

As for the resources I assume it's a combination of scavenging CIT, digging up resources and hoarding from the wasteland by Synths.

Not sure where the wiki got this information, but it claims the molecular relay was completed in 2180, so over a hundred years after the bombs fell. I'll have to poke through the Institute again to confirm, but it true that makes your theory improbable.

That only makes the start improbable, there is ingame evidence the Institute strips topside settlements of resources.

Oh, yes, there's no doubt how they expanded after they got the relay up and enough Gen1s to do all the heavy lifting, but prior to that is pretty sketchy. They basically displaced a small mountain's worth of dirt under the CIT without anyone noticing, it's like a comedic version of Shawshank Redemption, except you have synths pretending to play baseball when inconspicuously letting dirt out from their pants.

Khajit slave labor

I was under the impression it was already there when the bombs fell? When you go inside the abandonned section it really look similar to a vault in its construction too.

My own personal theory is that there was an entry from the CIT above when the bomb fell and they since then completely sealed said entrance when the teleporter was invented.

The Institute is probably just another Vault gone wrong or right if you are the "Enclave".

no the survivors from the CIT went to the lower levels of the CIT when the bombs fell

voodoo magic obviously.

Well there are the prewar constructed portions of the base. and the section that liberty prime destroys is maybe the plug they installed after the teleport device was perfected?

We got a bunch of convsersation skippers here. They tell you what happens in game. The scientists on staff all took sheltter in the CITunderground complex. Scientists origanlly ventured out, but would get hurt so they started sending the first of the synths out to collect. They attempted to work with the surface but that soured fast. Then they got the telporter and cut themselves off to avoid any further contamination.
