You could install this mod;

This allows you to change to easy difficulty, then back to Survival.
So jump to easy, use console commands, jump back to survival then unistall the mod.
Now I don't know if that will "Mod" your save, if you remove the mod, load the game and re-save it should work.
Done this on mine to remove the bodies from "Hangmans Alley". Again, if you're not using mods and you're goling for achievements, this may break it.
Anyone else have any 'mod'less ideas?
May I suggest you finish the game with the Minutemen instead? You will end up with the three factions co-existing, without having to destroy anyone but the Institute.
If you decide for this approach, leave Brotherhood's questline aside for a moment, and progress through the Institute's questline until you reach Mass Fusion. When starting it, instead of relaying to the Mass Fusion building, warn the Brotherhood, which will start Spoils of War and fail Mass Fusion, and automatically trigger Banished from the Institute, making you an enemy of the Institute, and from this point on, you can request the aid of the Minutemen to destroy the Institute, and finish the game through Minutemen's The Nuclear Option.
This approach won't get you the sentinel rank with the Brotherhood, but you'll achieve the status you want with all three surviving factions.
Have you tested this? I looked at the page on the wiki, but it doesn't seem to mention her waiting and not powering up prime. If anything the notes for tactical thinking, say you can bypass this quest and avoid kells.

I know the minutemen option is simpler but I thought being sentinel and general would befit the SS's military background, so if it's possible I really wanna run it. I think I'll test and if so that means there's another ending no one has talked about yet!

But have you gone back to the railroad? Pretty sure they make you enemies after that.

You can't become SENTINEL and also have the railroad alive without console commands, this is not about keeping the BoS alive this is about completing the BoS storyline
