I had the exact problem you described. Verifying game files didn't help, so I went through my mods and trying disabling them one by one to see if they were the culprit, and turning off the Scrap Everything mod fixed the problem for me.
I plan on turning it back on (since it is ♥♥♥♥♥♥♥ amazing) when I'm done with that part of the dlc, so hopefully the part you can use as a settlement won't have any problems.

If you disable scrap everything and go back to places you scrapped out before they'll be a disaster (full of junk again). It shouldn't necessarily 'crash' the game or break it though (uninstalling it, not necessarily your situation).
Get the DLC updates and make SURE it's installed right. It usually comes with a folder for DLCs. This is generally most notable when you go into Vault88 and there's 'no walls' but the vault stuff is visible as are set-dressings like train cars and mobile offices. Things it doesn't know to look for (because you have the non-dlc version of scrap everything without the dlc additions) won't be shown in-game and hence you will have missing things.
I have Scrap Everything + DLC stuff for it + DLCs themselves + Scrappable commonwealth and have no issues related to scrap everything, and can select anything that isn't the terrain block itself.
