Solution!

I have found a solution to the problem of an entire town attacking you when you accidentally steal!

1) Save your game more often

2) IF you don't have a good save, return to one of your workshops/houses and sleep for 48 hours. When you return, nobody should be pissed off anymore, as long as the item isn't in your inventory (IDK about this but I dropped the item in the city while I was being attacked).

Yeah I used to hate that in Skyrim. Just click the shop keeper but accidentally click a item on the counter. Luckily we have auto saves if not on survival and they seem less troublesome than skyrim's.

Don't forget that the game saves 3 auto save slots and they rotate when all 3 are filled. It auto saves when ever you fast travel or enter a new cell like a building with a load screen.

There used to be mods for skyrim where it would save at intervals of a minute to 15 minutes which was handy, maybe something for Fallout 4.
