It's just a game mechanic to give exploration a purpose and an opportunity learn more about the faction.
For the BoS they come in the varity of "fetch an object" or "clear a location"
For the RR they come in the variety of "planting a MILA device" or "finding a pre-war cache"
For the MM they come in the variety of "clear a new settlement", "clear a location", "rescue a hostage"
For the Institute they come in the variety of "clear out ghouls", "collect flesh sample", "collect blueprint"
Do them or don't. It's entirely up to you. I tend to get the quest and if they are in an area I want to explore then I can get extra xp while exploring. But except for the MM hostage rescue they do not expire at all or for several weeks so do them at your leisure. And threre is no penalty for failing to do them before they expire. FYI, if you get a MM hostage rescue quest you can just pay the 250 cap ransom complete the quest and move on.
