This can actually be a clue since holotapes and notes that are associated with quests you have not completed (or may not be able to start yet) cannot be deposited in containers.

I had a lot and i'm level 56 now. You could probably get the idea of how many of those I'm hoarding then. haha.
You're welcome. I decided to clear all my misc stuff out and found this out. This led me to start looking at these notes and the misc quests to try to knock them out while traveling around. It led me to a lot of interesting and sometimes hidden areas. But some of them are for companion quests that you may not be able to start until you get your affinity high enough but they too cannot be dropped or deposited.
Edit: Many of them are just "drug cache in a building" type quests. But there is just a ton of backstory available on some of these. Random people doing stuff around the time of the Big War. Some of it is pretty interesting. But it just goes to show the work someone put into creating the little side story and quest to help you find it.

Does it come up when you pick up notes? I don't remember. Anyways though, I just did what was given for a solution. Cleaned it out, I didn't know you couldn't drop incompleted stuff.
There is an option to play a holotape instead of picking it up which will in fact pick it up and start it playing. I often fail to do this though. I believe the same is true for notes. Again, if you are like me though you are too quick on the trigger before you see the option.
If you pick up a note or a holotape from a dead body or another container, you simply cannot read it/listen to it. You have to find it manually in your Misc menu.
