run game from vortex supposed to disable mods installed in game?

Running the game from Vortex won't disable mods. Where did you hear that?

You can *turn off* mods or activate them with your mod organizer.

If you want to completely play vanilla you can just use the Steam start/play button instead and save separately to your other modded [M] saves.

literally happened to me. When i exit game to install some mod from vortex then load the game back, i got the message that some mod are missing. So I went to the in game mod manager and found out that some of my in game mods were disabled. I just start using vortex for fallout 4 so idk if this is ok or not

When you run a modded game, you MUST load it via the mod launcher (f4se or I guess vortex?) and not the PLAY button on the steam library.

When you loaded a save, WHICH mods were missing? It should tell you which ones when you're attempting to load. Figure out where you got those, whether they were installed correctly, and if they conflict.

Also look at your system's firewall and virus scanner settings. If the scanner is quarantining files, they will abruptly vanish from the game. If your operating system has updated recently, always check that just to make sure it's whitelisted steam and all the games/files associated.

Are you using Onedrive AT ALL? If you are, stop using it while the game's running and definitely never, ever use it FOR the game's saves or files in any way.
