editing inis needs 2 changes; you'd have to google them
the launcher value is a translation of the ini setting, not a direct correspondence
it's probably a bug in the code
if you don't reset it to off and save, yes it will update the inis to an undesired state
I don't use bethini but that might work correctly

I've turned off godrays in my ini and have literally never needed to do anything at all since then. Not sure why you're having issues with it. If you've relaunched the game out of the Steam library it may have overwritten your modded file. That's the only time I've ever needed to even glance at my settings. But even after doing so several times by accident, my godrays and removed grass rendering are still just fine.
