I mean, you go to far harbor and give the Children of Atom what they want - division, by setting off a nuclear bomb. DiMA even says he's worried that's what they want. In the Glowing Sea, you find the CoA trying to set off a nuclear bomb in Prescott.

The only exception might be avoiding the MInutemen if you want to play around with the Nuka World gangs without permanently losing Preston as a companion. And it's not like you can get rid of the Minutemen anyway.
