What's wrong with cbbe? Its far better than the vanilla body and combined with valkyr its even better.
I wouldn't call it better, it's over sexualized and looks ugly (to me) in all regards, people have their own tastes, I just find it appauling, and the same goes to the presets that are littering the Fallout 4 nexus.
Well, beauty is in the eye of the beholder, we all can't share the same taste.

A fact. Forcing this on others really bothers me to. Its just not good.

Personally, I'd suggest you just go to the most popular of all time mods [www.nexusmods.com] on the nexus and see what you like. My top mods that I can't play the game without are:

AWKCR [www.nexusmods.com]
Armorsmith extended [www.nexusmods.com]
Another life - Alternative start [www.nexusmods.com] or Alternate start - infinite answers [www.nexusmods.com] (not both for obvious reasons).
Full dialogue [www.nexusmods.com]
True storms - wasteland edition [www.nexusmods.com]
Darker nights [www.nexusmods.com]

I have plenty more that I thoroughly enjoy, but I think this is enough for a start.

I strongly dislike awkcr, because it requires dozens of compatibility patches for other mods.
http://www.nexusmods.com/fallout4/mods/619/? say what you mean and mean what you say.
http://www.nexusmods.com/fallout4/mods/522/? dont know about you but this drives me nuts.
http://www.nexusmods.com/fallout4/mods/1215/? a must have for getting around.
http://www.nexusmods.com/fallout4/mods/15959/? adds quite alot of cool and weird effects.

I'll add my personal favorite, the "See Through Scopes" mod.
The only thing people are going to agree on is its mostly personal taste. If your starting a new game and want to do all the quests again you want to make sure you don't change anything that is going to effect quest lines. If your not worried about that stuff then mod away. Start at Nexus and look at which ones have the most downloads. Downloads don't make a mod great but it does usually mean its stable and works well with other mods. And usually means its updated frequintly. If your new to mods starts with the mods that make the game look better and play better."Unoffical Fallout 4 Patch" is a must. From there the "Vivid" mods are great at making the game look a lot better and puts a lot more color into the game. And the CBBE mod is great for making your charactor look better and gives you more options to personalize your character.
Beyond that its what your playstyle is and what you want to do in the game. Meaning do you want to focus on the settlement building part or just forget about them.
I couldn't play without "Scrap Everything", "Build Settlements Anywhere", "OCDecorator", and "♥♥♥♥♥♥ Weed Plants".
I played the game 1100+ hrs on vinalla with all the dlc to get all the achievements. Now I'm at 1300+ hrs and have over 250 mods running. So if you have any questions or are looking for a specific mod just send me your questions and I will be more then happy to try and answer them. Mod on!

Why did you replaced them by hand when you can easily use the nexus mod manager.
Mod Organizer* Why actually mess with your game install if you don't have to. Really don't know why people still use NMM.

Except that the MO author is now working on NMM fulltime instead.
Immersive-Gameplay mod from nexus, it's challenging when perks aren't overpowered and pc and npc hp doesn't go up, plus weapon damage are based on caliber so legendary isn't all that anymore

I'm using Immersive too, it's super hard :D:
Full Dialogue Interface (Did someone mention this? I figured it'd be on everyone's list)
Armorsmith Extended (And requisite keyword mods)
With that, Concealed Armors
Lowered Weapons
Improved Map with Visible Roads
Valdacil's Item Sorting
keyNuker
Darker Nights
PipBoy Shadows
Realistic Ragdoll Force
If you want to play with weapon balance, Weapon Balance Overhaul (note: might need a Power Armor buff mod)
Some form of craftable ammunition mod
Everyone's Best Friend: Always take Dogmeat with any companion (and any mods to give him armor)
Backpacks and Pouches/Survivalist Go-Bags
Old World Radio: Boston (adds a bunch of lore friendly and semi-lore friendly radio stations, with DJs!)

If you're planning to make good settlements:
Place Everywhere (Requires F4SE)
Whatever expanded settlement budget mod you can find
Snappable Junk Fences
Settlement Keywords Expanded
Homemaker
Snap n' Build
Do It Yourshelf/OCDecorator
Immersive Vendors
Better Stores
Business Settlements
Signs of the Times
Better Settlers
Don't Call Me Settler
Larger Shipments
Immersive Scrapping or Earl's Crazy Scrapyard
NorthlandDiggers Resources/Scavenging Deluxe (adds more scavenging stations, former for specific resources but requires Far Harbor)

Just to start. I think I have more.

A few extras:
Any Elianora clothing mod (hell, just her mods in general)
DOOMBased Weapons (There's a single-download merged version)
DSK-501 Sniper Rifle
Minutemen Overhaul or We Are the Minutemen if you like them
Seasons with Vivid Weathers

I might be able to go on. The game was pretty fine to me as vanilla, but there's a bit of fun to customizing it to hell and back (and breaking it, my tests have yielded a number of crashes).

I would like to try one of those combat mods similar to the one from fallout 3 called realistic weapon damage, which made the game way more fun to play and it worked for modded weapon as well. But I was wondering if the one for fallout 4 also works with custom made weapons.

Ew, CBBE.
Gross giant mammalies flapping everywhere.

Because only creeps who can't control their hormones think massively oversized T&A is attractive and something to stare at the whole time they play their game. I can't think of any screenshot for Skyrim or Fallout 4 that uses CBBE that I wasn't 100% disgusted by the bodies the women were given.
