Scrap Everything already is a bad mod which breaks Precombines.
Precombines is a way for the game to load areas as one big chunk, by removing a piece it breaks the precombine and will load each piece individually.
When it comes to ground pices makes it work as they are nav meshed, by removing them the Nav mesh breaks - making it difficult for enemies and npcs to move in that area
If you want to "Clean" the common wealth you will have to do it in Creation Kit and regenerate Precombines after you are done.
There are a few mods that let you place workbenches down so you can scrap things withing the foot print of the bench. Although I don't think it allows you to scrap every little thing, likely because as mentioned that tends to mess up how the engine loads areas.

and i don't think it's possible to scrap anywhere. there are mods where you can set up a workbench and build anywhere, but in order to scrap anywhere the scrap everything mod would have had to take that into consideration and do the whole map and i think he just focused on the settlements.
as for rolling back, you're best bet is to disable the scrap mod and reload a save prior to having it enabled. like, if you remove the mod, then load a save, and you get the message about a missing mod, then you need to roll back to an older save until you no longer get that message.
so 'cleaning' is actually 'polluting' your save with tons of notes. cleaning the whole commonwealth would require 20gb save file probably ;)
the game is optimized by taking all the things in a scene and combining them so that less has to be processed. just by installing a scrap mod you are breaking precombines because that's how scrap mods work. in order to allow you to scrap anything they first have to detach that thing from the main object and that means disabling a lot of big objects, and creating a ton of little objects. they are broken down into their smaller parts, causing more work to be done by your machine. each side of each small object now has to be rendered / processed.
so you added more work for your machine to do simply by installing the scrap mod. then by using it you're making things even worse by adding the notes of what's been scrapped. after awhile, the FPS gets so low you just want to start a new game to have it run fresh and snappy again.
and don't even travel down the road of disabling a scrap mod and trying to continue playing. things that you scrapped will come back, and will be immovable this time.
Sure it lets you build more in any given settlement, but you are essentially just adding on top of those deleted objects anyway, so the performance suffers quite a bit.
Sure its a nice mod to clean your settlement up, but you must also be aware of the performance problems it causes. So either get a really good PC or dont use 2k/4k graphics mods.
i would have assumed that less objects in the settlements would make the game run faster, because it is less stuff to load in. . .
anyway, i have scrap everything mod installed and i have 25/29 settlements done. I used it to clean up all the garbage and debris piles laying around.
i probably am overly cautious though, as i try to only clean up skeletons and trash and i left all the ruined buildings and unique features like the drive in theater and the diner and the big tree in sanctuary and stuff. i left that stuff alone.
and i have not seen any performance issues.
i'm not playing on max setting though. i have it set to medium and i set the draw distance pretty high but i also set all the extra graphics options like godrays and shadows and stuff to their minimum setting. i would turn those off even if i had a beefy computer. I don't like things like motion blur and vignetting in my games. it does nothing to improve the experience .
as for the delting the items, i realized that yeah, i do understand hiw it works. everything you remove causes save file bloat. that's what ruined my morrowind playthrough all those years ago, because i was looting everything everywhere and bringing it back to a house i claimed and hoarding it there and eventually my save got too corrupted and i couldn't finish the game.
i think they fixed that issue somewhat in this game by making most of the areas in the game "reset" themselves after enough time passes, but i guess the settlements never reset themself. those changes are permanent
