No clue at all because Wolf in Sheep's Clothing quest occurs after an ending is complete.
And they are missing at my game
When we finish the final quest no matter if we side with the institute, RailRoad, MM, or Bos for the final quest other quests that man the checkpoints around the commonwealth with members of the faction we side with are supposed to start within a short time we should envoys in DC and guards at the checkpoints matching the faction we finished the main quest with. This is normal even in an unmodded game.
Perhaps you missed a final conversation with one of the npcs or something blocked the quest(s) that sets up the checkpoints and envoys from starting properly.
IF you have console access you chould type "help recheckpoint 4 qust" and check the institute related results to see if they are running.
for example
QUST:RECheckpoint01_BosAttackers (000AC50A) 'RE Checkpoint: Enemy BoS'
QUST:RECheckpoint01_SynthAttackers (000AC506) 'RE Checkpoint: Enemy Synths 01'
and a few lines below:
QUST:RECheckpointInstWon01_init (000AC4F2) 'RE Checkpoint: Institute Defenders'
There is also this one showing up near the bottom
QUST:RECheckpointParent (000B7E99) 'RECheckpoint: Parent Quest'

what to do next ?
If you type the command sqv followed by the quest id it will tell you if it is running I would suggest possibly starting with the RECheckpointParent as I believe it is the one that should set things up based on the various conditions of how you finished the game.
If you type the command sqs it will show if any of the quest stages were done indicating that the quest did in fact run.
The defenders would be the faction you ended the game with I suspect there may be a seperate quest for each checkpoint considering the long list of defender quests.
if the parent quest failed to run then it probably did not start the appropriate defender quests or send the envoys to DC.
If the RECheckpointParent quest shows no stages done and is not running then you may need to run the StartQuest command on it to activate the envoy and checkpoints.

I spoke to all institute people in the 4 different sections.
The rest of the game is acting pretty normal, i will try out some commands. If any works i will write it here.
I also have same problem. do you have solution now?
I have real issues with any control type leadership which spies on and wants to mind control it's followers.
I did keep them alive until i stopped playing fallout 4, this shows that even a evil player like me, can be kind sometimes.
