Your Main File/DLC load order should be as follows (and Vortex should handle it automatically if Vortex is installed and configured correctly).

Contraptions Workshop (DLCworkshop02.esm)

Regarding your mods, you should not use Spring Cleaning and Scrap Everything simultaneously. Both mods warn you against using them together. If you choose Scrap Everything, it should be at the very bottom of your load order (per the instructions on the modpage).

I'm not using Vortex anymore for the mods and am trying to install mods manually, but nothing's fixed. I'm so confused. ;w;

When you deal with multiple mods messing with your settlement build menu this is a MUST have. I think you place it last in your load order then it will sort and repair the menu automatically.
2. Mods not installed properly
Vortex automatically shuffles your load order and deployment after each mod you install. If it does not do that then you did something wrong.
3. Manual installing using Vortex
When you want to manually install a mod for Vortex (self made mod or download form other site) then all you do is click "install from file" in the mods tab.
4. Use a mod manager
Manually installing all your files means they will not be automatically checked for updates or updated automatically. That means you need to do all the checking and updating yourself. It also means when you need to remove a mod you need to remember where and which files belong to it. You are basically over complicating this and creating more work for yourself.
2)Verify your files.
3)Load the launcher but quit it.
4)Launch the game.
Don't install stuff manually otherwise your game will become FUBAR. FO4 is hard to do that sort of thing when compared to Witcher 3 and Kingdom Come: Deliverance. Just don't.
I did this and it seems like the scrapping mod is working, along with the Very Small Connectors mod, but the rest aren't working. Seems to be a start!
