You could try this (I was googling for answers). Do a hard save beforehand then get up close to Shaun, open the console using the tilde key (if you're on PC), click on Shaun then type in the console "setscale 1" - which should put him to his normal size.

I've never had this bug personally so not sure if that will fix it, that's why I suggest doing a hard save beforehand.

Oh, just to add, if you're at the bit where you've encountered him in his locked room in the Institute, this may not work through the walls, so go into the console again and type "tcl" so you can walk through the glass.

Just make sure you have no RID selected in that case or TCL does nothing.

Thanks for the help already, what's the "tilde key"? and when I'm in the console, I just select shaun with my cursor?

Depends what keyboard you have. It's usually to the left of the "1" key though (under the Esc key) - looks like this: ( ~ ) .
And yes when the console opens click your mouse button on Sean (get up close to make sure you're clicking him and nothing else)
