as for the quest line, it doesn't matter who you work with, the goal is always to get the courser chip and gain access to the institute, but sooner or later you have to choose a side. eventually, advancing the quest line so far will shut out other possibilities.
EDIT:
i'm not trying to give away too many details but there are two real big times when your decision who to back really matters. one is the battle at bunker hill and the other is when you travel to the mass fusion building. most of the other quests you can take won't mess up your other possibilities more than these two will
And as long as you don't anger a faction, you can still do their side quests. The missions that cause you to become an enemy of a faction will specifically tell you so. You can't miss it.
