In Vortex, the DLCs are flagged as Dirty and they are not detected by the Mods, you need to use the FO4EditQuickAutoClean to clean them, however, this never happened to me before, and now every time I download the FO4 from Steam the DLCs are like this, I´ve even formatted my PC and reinstall everything but didn't solve the problem.
If your mods aren't detecting your game files, then I suspect your have a much bigger problem than dirty DLC's. BTW, I have plenty of mods in my own game, I've never cleaned my DLC's and:
1. Vortex has NEVER reported that my DLC's are dirty
2. My mods have always detected my DLC's AS LONG AS THE MOD IS CURRENT
You might be playing an older version of the game so make sure your game AND mods have been updated. The most recent version of Fallout 4 is 1.10.163.0 so make sure your Fallout4.exe file shows that when you hover your pointer over it,
There is detailed information on what "cleaning" actually does and in some instances it will remove things that are actually needed like an empty form that is filled by a script when the game starts.
Here is one guide about the issue.

And here is the f04edit mod page be sure it is up to date current version is listed as 4.0.4
https://www.nexusmods.com/fallout4/mods/2737/
Just download everything now, installed and the behavior is the same, unfortunately, I can´t add here screenshots, it would be much easier.
Mods can't detect DLCs, Steam integrity test result is OK, FO4 shows the DLCs as installed.
Don't know what to do...
Do the mods require f4se? sometimes if a mod does that means it uses a script command that does not exist in the base game however the mods should announce that f4se is missing if they require it and it is not installed.

After cleaning Vortex no longer recognizes the DLC.
Common sense says you already have the problem and the answer.
Unfortunately, the Mods don't detect the DLCs before or after the cleaning

Did they install correctly? sometimes if we have moved the steamlibrary or have more than one it can get confused and place the files in the wrong location.
