I guess the first question is, do you know which faction you wish to side with? That answer will affect which choice you make now.
If you wnat to side with the BoS, go ahead and do the quest Mass fusion with the BoS. You will be able to complete Liberty Reprimed after you finish Mass Fusion.
If you wish to side with the Institute or the Railroad, you will have to go to the Institute and start Mass Fusion with them, and you will not be able to complete the Liberty Reprimed quest.
You have reached a point in the main questline where you have to choose sides. If you start Liberty reprimed before you get that far with the Institute, you can complete the Liberty quest, and then choose which faction you wish to side with, but your past that point now unless you want to reload an older save.
