The physical installation of a mod couldn't be easier when you use a mod manager so maybe you can clarify what you really mean.
The aforementioned mods where pretty straight forward to install and they are very "lore" friendly.
If you pick Winter. I don't remember the name of the mod but there's one that adds the cold mechanic to the game. Each piece of armor will have a weather rating and you'll need to stay near fire sources to keep warm. That might be more then what you're looking for.
NPC Travel is a must. It takes the various factions in the game and gives them random patrols that can be seen throughout the commonwealth. The mod is highly customizable and offers you usually 10 levels of difficulty to set each individual group. One of the settings will work great with your darker nights and that's the night settings. The mutated bears and death claws have the option of being spawned at night.
Fallout 4 Enhanced Color Correction
Faraway Area Reform
Keep Radiants in the Commonwealth
NeuraLOD
Ultra Exterior Lighting
Vivid Waters
Water Enhancement Textures
ELFX apparently can cause a significant fps drop for some people. If you're using a low end graphics card, you might skip that and use something else, such as Ultra Interior Lighting.

true storms has the option to add a chance to be attacked by a group of feral ghouls during a rad storm, which also adds ambient ghoul screams

Rowdy is the host, adds more music, and has audio recordings from The Storyteller and ED-NA
Here's an example of ELFX. This is in the catacombs under the Old North Church. ELFX tends to make things rather gloomy and atmospheric.

This is Saugus Ironworks with Ultra Exterior Lighting.
some mods i recommend too:
-better water mod that makes water clearer since there are plants and ♥♥♥♥ so in hindsight there should be cleaner waters especially after you follow up on fallout 3's ending
-there are a few tint mods so that the skies look a bit different gradient saturation.
-there is actually a darker nights mod that makes nights much much darker and harder to see
-for settlement building mods the home maker and the ....♥♥♥♥ forgot the other ones there are like 3 main big ones that add buildable structures and building pieces from around the common wealth.
For the most part most mods are easy to install especially through nexus vortex mod manager and other mod managers (mostly only 2).
Just download and activate them and then pick some options on some and the rest should just install regularly.
