Unfortunately the problem still persists, however I've deduced that the main thing causing this is something to do with the green glowing fungus. Every time I've seen this, it's happening at where they are at or around them.
Well it is a lighting issue as the fungus should emit a light source around it and create shadows.
1 Try changing your shadow quality in the game launcher menu, just as an experiment.
2 Try using NAC or ELFX mods to see if it rectifies. There may be an existing mod which causes this and by removing it may mean you have to start a new game but adding a light FX mod will correct it and allow you to continue. I think Easy Homebuilder is one that can create shadows but has side effects disabled or enabled for example
-light fade base value is too low
-light fade correction in particular cell is set too low
Fix: check if any mod modifies Light records or edits light fade in porticular cell
