Actually the first time it happened was after I opened the cell. I can't approach her at ALL. Finally solved by opening the cell from the terminal and avoiding her entirely. Talked to Honest Dan, quest complete.
I turned down her bribe and shot her in the face.
At what point does he attack? After you open the cell?
Any chance you didn't anything to turn the girl hostile? Like kill her or shoot her? Could she, or Dan, have been hit by stray fire or explosions when you were killing Dr Evil?
I approach her to the point where she talks to me, whether the cell is open or not. No, she's not hostile. Dan says his line, goes hostile, and starts shooting at me while she begs me to let her out or thanks me because I did it already. Then, either immediately or after I ignore Dan and open the cell while keeps shooting, she runs out of the compound, still not hostile. Dan stays hostile until I shoot him.
You are lucky at least that at the point he's gone hostile he's also become killable. If he goes hostile prior to the conversation with Dr Evil, he is hostile and unkillable, and will pursue you to the ends of the earth like an undead revenant hell-bent ok revenge. So it could be worse.
True dat. At least I discovered that I don't have to talk to the girl in the cage at all. Although that still leaves the problem of the fact that there's loot all over Covenant, and if I get caught picking any of it up even though I own Covenant now, Deezer will make me blast him and I won't get any more lemonade. T.T
I'm going to go with 'less'. it's not unusable, it's just not all there and is a pain in the ass to get going. I killed them all because they were a bunch of wackos, but I'll just loot Covenant (in stealth) and leave it empty except for Deezer.

That's hard for them to do when I blew them all up anyway. If I built new defenses (not in the same place as the old ones, since they don't despawn; I'd have to build them outside the wall) they wouldn't do that.
First of all, it is a matter of perspective who is the bad guy here. I personally prefer to side with the Covenant Folks because my character and I believe that synthetic life is an abomination. Therefore the people who want to get rid of synths are good guys in my book. There is no “missing girl”, just a talking toaster. Totally disposable. Even her “father” never thanks you for saving her if you bother to murder 30 humans to save one robot.
Dan is just a lazy merc, not a good guy by any definition. He is there for money, not because he is a bleeding heart liberator or whatever, and he can’t even do his job himself. Dan becomes a corpse #54378965432 as soon as we reach the crazy lady.
Second, It is not impossible to fix Covenant. It is actually very easy.
I just place my own turret nearby. It automatically destroys the Covenant turrets (I move it around until all Covenant turrets are down, takes couple minutes). Then I collect valuable ammo and use console to dispose of the remains. After everything is clear I place my own turrets on the platforms. Done.
