Father doesn't tell you THAT happened 50 years ago, he actually tells you he set kellog up with the fake shaun specifically so you'd find him.
Fallout 4 is a story and the story shows from the beginning of the game when they wiped out Vault 111, and through the entire game they are bad guys. Then they show the player more synths and tell the player what to think.
It is a mystery game though and there are alot of questions the game doesnt answer for sure, like where is the real Shaun.
Would have to have played Fallout 3 and dlc to know they are space alien bad guys. :)
Timeline:
2077: Parents and shaun enter the vault
2227: Kellog and scientist retrieve shaun, kill SS spouse.
Synth program uses his DNA to start producing 3rd gen synths
2229: Early protoype gen3 synth causes Broken Mask incident in Diamond City
2240: Hardware wise gen 3 synths are complete, most updates from her on out are to create coursers and software patches
2277: Madison Li travels to the Commonwealth, joins the institute.
2286: Madison Li bemoans fathers demand she create his child synth version.
2287: Father send the fake synth shaun with kellog to diamond city
2287: SS leaves the vault after Father/Shaun remote shutdown their pod
- you track down kellog, kill him, see his memories and make it to the institue
you then see the "fake" shaun" used to get you there.
You then talk to father who explains why he created the child synth and that he is your son.
ya the scent is recent and why you find kellogg where he is presently.
How do I know for sure? Well, it's possible, and we don't know all the details, but my unlikely suggestion is the only answer!
· I could survive and reach to the diamond city
· I could track their most trusted field operative and kill him
· I could use his brain and find a way to reach his memories
· I could then cross glowing sea and find their rogue scientist and convince him to help me to build a far more advanced device by looking at pastel drawn schematics and kill a courser in order to do that
· I could decrpyt their security algoritm and hi-jack into their signal and succesfully get myself teleported into their top secret facility.
He simply could have sent a courser to invite me and relay me with him...
Sorry I wasn't that 'smart' to understand this very 'simple and smart' plan at once.
And I feel very sorry for being an 'idiot' by making misinterpretations about this simple and logical plan, and asking it here instead of googling, copying and pasting dates and stuffs here and looking like an outstanding person.
He's an ♥♥♥♥♥♥♥ raised by ♥♥♥♥♥♥♥♥, empathy is NOT his strong suite.
The crowning bit is, he didnt actually expect you to make it.

You doing it be killing Kellogg was just a bonus. Father/Shaun didn't like him (nor did the rest of the Institute - they did try to kill him before hiring him), but he was useful. Though Kellogg was deliberately led into your path, it likely wasn't so you could get a piece of his brain.
Also, the Institute can travel in time but not teleport outside the Commonwealth? Should've at least had X6-88 pay Squire Arthur Maxson a visit.
Could of just been speculation. You know, atomic war, radiation everywhere leading to mutants. Though he also says "time being a, um, precious commodity". And that the war was coming sooner than people think. Though that was likely just a sales tactic.
That being said, research on FEV and supermutants was a pre-war thing. And at least one of the creatures in the wasteland (deathclaws) is a pre-war creation. Some mutated creatures were pre-war, though its not likely anyone outside of the military and the government knew anything about them.
Don't remember that particular poster, but roaches are one of the creatures most people think would survive a nuclear apocalypse (though that seems to be more of an urban myth). So a mutated, larger version wouldn't of taken a lot of thought to come up with. Very easily could be a coincidence.
Ah yes the institute time travel theory.
