Are you attempting to put the core in while facing the front of the PA? I use to have issues if I did that, The past runs and the one I am on now, I go to the back of the PA and then do it. Not had any issues doing it that way.
Yeah, I'm putting my core inside right in front of the core position, not the front of the actual frame itself. Aka, I'm not doing anything weird. I took an old 2/100 core out and wanted to swap it with a fresh new one and it bugs out when the insert animation finishes.
EDIT: Uh... the bug isn't happening anymore. My new core was put in and the animation didn't bug out. I suppose this is solved? But I still don't know why that happened just a few hours ago. I wanna keep this up to try and find an actual solution in case this happens again.
The game does that on occasion with stuff. Not just your particular issue. Reloading usually will fix it. One day, I could not use I to bring up the inventory or M the map. Tried to tab to open up the Pipboy and that would not work. Restarted the game and it worked fine.
Glad it fixed itself for ya.
