Have you tried verifying your game-files via STEAM?
Not sure if the verification goes that deep down the data-thread, but that would be my first step.
If that doesn't help you need to get the vianilla files back to your system....and that sounds like re-installing to me.

The only way a mod can replace a vanillia asset would be to place it under the original assets name in the correct location in the data folder this should revert once the mod is removed and a new game is started. If it does not then it may have actually somehow replaced the BA2 file that contained the original items however I saw nohing in the mod unless I was looking at the wrong list that indicate it replaced the original files.
Sometimes one has to rename or remove the original file for it to be replaced by the verification process while it is rare there are times a corrupt file will pass the checksum verification performed by steams validate file process.
