Tradecraft is by far the better of the two overall, since completing it is required in order to join the Railroad as a faction and get Railroad stuff like ballistic weave (it's still possible to progress the main quest without joining them, though). In comparison, Plugging a Leak is only a single side-quest in the Institute.
Spoiler: One of the results for Plugging a Leak does allow you to frame Justin Ayo and have him replaced with a less inquisitorial leader for the Synth Retention Bureau within the Institute.
I actually just completed Tradecraft and found so many stuff, good weapons, 2 fusion cores, tons of useful junks for my settlements, that I want to keep it.
