How do I clean my master files? (SOLVED)
Throwing this out here because I'm being run in circles by Google telling me Loot can do it and that Vortex contains Loot but not actually finding any reference to Vortex using Loot to clean master files, just that it uses Loot to sort them.

Then I can only find tutorials on how to clean Skyrim master files using Skyrim tools like SSEdit.

1) Download https://www.nexusmods.com/fallout4/mods/2737/
2) Launch it through Vortex as you would launch loot etc.
3) Right click on the menu > "Select none" and select the DLC.esm you want cleaned
4) Wait for it to finish loading > Right click on DLCnukaworld.esm in the left colum > "Apply filter for cleaning"
5) Wait till the filtering is done > Right click on DLCnukaworld.esm again and "Remove identical to masters record" option. You'll get a warning, just press "Yes im sure". Wait till its done.
Do the same right click and this time, pick "undelete and disable references".
You can now close FO4Edit and make sure the backup option is checked when you close it down.
You can check LOOT and the DLC you cleaned should have a green check next to it

Edit: If you verify game files once you've cleaned your master files, it will generate the old dirty ones again. Using loot you can easily see which master file / plugin that are clean / dirty

Did it work?

Indeed, had to add it to Vortex manually after dropping it into my Fallout 4 directory as Vortex didn't find it on it's own but after that your instructions were easy to follow and now Vortex (or Loot via Vortex) no longer shows the to-be-cleaned icon next to the DLC's.
