It does the cleaning effect without breaking pre-combined meshes.
I think scrap everything gives them a reference ID as it edits the forms to turn on the ability to scrap them. The ommision of another setting on the edited forms is why the building ground fix opetional file was added since without it using scrap everything results in certain places like the castle letting stuff being built go through the floor or ground.
As for breaking precombined meshes that is no longer a requirement with scrap everything unless you just want to scrap certain parts out of the junk in a precombined group of things.
Scrap Everything
Pretty much all I use beyond unofficial patches, I make decent settlements
I use that same mod.
But sometimes it seems that it just sets the junk to no collision and invisible.
But in scrap mode I can still see it there.
Probably to protect pre combines.
Stil it bugs me so I keep deleting with scrap anything until its all gone.
That means my recombines are broken but at this point I have so much horsepower on my computer it stops to matter and the precombines repair utilities PRP seems to cause as many problems as it solves.
Multiple cleaning mods will duplicate objects. Sometimes those objects are shown invisible as you said, but you can still scrap them a second time.

It allows some of the same objects to be scrapped. However the older one allows more items. So ther eis a extra of some of the items since both mods are adding an item to the settlement's "inventory."
