I assume you cleared the Prydwen, so that's all their bases destroyed. The rest of them you'll find roaming around in vertibird patrols but you can't stop them entirely.

I highly recommend you try, though. Raiderhood of steal must be purged

Go check out the crash site of the Prydwyn. How some of those schmucks survived is beyond belief.
It didn't go down like the Hindenburg, I mean ... it looked like a nuclear bomb detonated aboard that steampunk blimp.

Yes it is beyond belief especially after a fire so intense I could not even examine the area in power armor. After I wait for it to die down enough to visit safely I go back to find a functioning turret setting on the ruble,a scribe, and one in power armor still alive.

Pretty sure the Commonwealth is swarming with BoS soldiers/scribe fighting Mutants and Ghouls. Not so unfathomable, some of them got back to Boston Airport and build a small recon base there :/

True if I was gone for a few days rather than just waiting in view of the airport till the fire died down I would expect a few who were on patrol to have returned.

Depending on how far you went in their storyline, there might also be a tiny camp near the edge of the Glowing Sea, just south of the location marker for the edge (I don't remember offhand if the camp is there before they send you on the Liberty Reprimed mission).
