If you mean nexus mods, did you download NMM[Nexus Mod Manager]?
What .ini additions did you make and to which .ini file did you make them? It's the Fallout4Custom.ini you need to add 3 lines to for nexus mods to work.

I possibly also added a bunch of random lines, like a bit of an idiot, not really knowing what i was doing, however i doubt it.

Can you launch the game with NMM?
You say they do not show up in the load order. Do you mean they DO show under the mods tab but, not under the plugins tab?
If you made any edits to Any of the .ini's other than what I post below, they were not needed to just have nexus mods work with FO4. You may want to change them back if you can remember which ones they are.
For nexus mods to work you must add the following 3 lines to the Custom.ini located in Documents/My Games/Fallout 4. Open the Fallout4Custom.ini and under iLocation Y=0 add;

If you already did that, it's all you need for nexus mods.
Open NMM and click on the plugins tab. As long as all your mods are listed and have check marks in the box, they will work ingame. Just make sure you have those three lines added to the Custom.ini and you're good to go. Happy gaming. :)
I checked the plugins file, its blank apart from fallout 4 esm. which is where one guide read said that is where the mods are stored, is it ok?
OK, first are you Sure your mods are not working ingame???
If they are not, go to Documents/My Games/Fallout 4 and delete the Fallout4.ini and the Fallout4Prefs.ini. Do not delete the Fallout4Custom.ini. Now verify the itegrity of the game files. Then launch the game with the Steam launcher. That will create new .ini files and hopefully fix your problem, if you have a problem. Go ingame and see if your mods work.

Are the mods listed in NMM under the "Mods" Tab? If under nthe mods tab it shows a small icon with a number in it, double click that tiny icon.

Luckily i did not trust a stranger 100% and cut them over to a new file, i will move them back.
Also i am pretty sure they are all active, i will deactivate them and reactivate them.
p.s. the upgraded texture things is downloading for fallout4 right now (the FreeLC thing)
