However, Fallout 3 had an exception in the form of President Eden, who was an A.I., rather than a human. You could also count the aliens from Mothership Zeta, though that's an add-on, rather than a game in its own right.
Your mileage may vary in regard to Fallout 4's Far Harbour DLC and DiMA; some people seem to consider him a villain, even though his goal is to prevent the other two groups from murdering each other.
