For items in the creation kit there is a spot on the opened item page to select what 'armor addon" is used that show up in game and those may be missing from one of your mods now.
Maybe.
To check load the mod in the creation kit and double click on the item that isnt showing up under armor in the items menu. Cross check this with just the Fallout4.esm and no mods loaded.
Armor visibility is dependent on "biped slots". If you look in the Creation Kit (or FOEdit), bandanas usually take the mouth and beard slots, so the game knows that it can hide those body parts. If you assign wrong biped slots (e.g. right arm for a bandana) or remove them altogether, equipment tends to go invisible or you have a whole lot of weird stuff happening
Thought of that but it wouldnt go invisible. It may unequip another item or something like that but not invisible.
Mesh could be missing entirely and that would make sense, but i think that would crash the game maybe.
That doesnt make sense but i never tried that so ok then.
I would still check it in the creation kit to see whats wrong though.
