UFO4P fixes several things from the game. I do recommend keeping it.
What damage you might have cause by previously uninstalling it is completely impossible to say, because there is no way for me to know which data was run in between.
There is a change that UFO4P is able to fix errors caused by previous installation on it's own and there will not be any permanent damage to your game. This is why I said not to worry too much about it, unless you actually start seeing problems.
If you have to start a new game at some point, then I would strongly recommend keeping UFO4P in your load order. At the top of the annoyances it fixes, it also fixes few potentially bigger issues from the game. Aliases - which are required by scenes - have had issues in FO4.
Alias problems and clean-up failures for obsolete entries are always a bigger potential issue for Bethesda games, because they have a change to start spamming Papyrus even in a completely unmodded game. These are among things that UFO4P fixes and thus I do recommend keeping it.
I'll admit that I assumed that it was caused by myself deactivating the unofficial patch...
because I wasn't using LOOT before I installed the patch and only downloaded LOOT on the instructions of the mod author saying to use LOOT to check the mod load order.
when I first launched LOOT, I never pressed the button to "sort plugins" I just looked at the screen and it showed all the DLC and it showed the patch below them in the load order and there was no messages about "deleted navmeshes" and I assumed everything was working correctly and there was no need to press anything else and so tried to launch the game and it wouldn't launch
then I deactivated the patch and launch the game and it worked
then I reactivated the patch and hit the button "sort plugins" and that's when all the little messages about "deleted navmeshes" appeared
are you saying those would have appeared anyway, regardless and me previously deactivating the patch is not the cause?
Thos warnings are not related to modding at all.
