I'm not sure there is a specific reason for them to be ay the shelter but you'll find them scattered throughout the CW in increasing frequency after you've done Reunions.
also worth noting is that the turrets in there shoot blue laser beams just like the synths.
so maybe this place has secretly been taken over by the institute?

The Institute would of clearly searched many of these places, and the Mayoral Shelter - A place for only ONE family, would definitely entice the idea of there being much secret end tech, due to Fallout USA's rather secretive operations that went on even in neighborhoods, it would be likely before you went there, that very high end tech was used there just before the bombs fell.
I personally think that maybe Kellogg was trying to prep the place as a little retirement home and he was getting the institute to do it.
I mean, he must have lived somewhere before he moved his family into the shelter.

Isn't that the Mayor's house? Wasn't West Everett Estates an upscale neighborhood with model homes?
I'd need to go back and check but I think there is a clue in the bunker that sends you to the nearby hospital and then a holotape at the hospital that explains this.
I remember something along these lines when tracking down all the various radio signals and then following up any clues.
